[CWL] arvados-cwl-runner defaults to crunch2 if available

Description
Upgrading to master should advise using the configuration option disable_api_methods to disable the container APIs if you're not ready for this default to change on your site.

Added the following to Upgrading to master:
2017-07-10: #11857 edf37e9 defaults to containers api if available.
- Alternatively, pass --api=jobs to the arvados-cwl-runner command to bypass the default and use jobs api
- Status changed from New to In Progress
Reverted merge. Turns out we weren't really ready for this.
